In my experience, even when you use the map painting tool to erase the reserve cells created when placing a city in the editor, the game will automatically restore them when you save.

No, I'm afraid the business aspect is as dumbed-down as it was from the start. There is no distinction between player assets and company assets. Kinda like in the original RT1, really. I prefer giving the scenario maker control over things like loco availability. Default removal of end dates messes with that.

I created the map with a vanilla 1.05 patched to a full 1.06 (all options enabled, engines and all).

You could try branching off a new installation from your vanilla 1.05, maybe?
