Why am I being paid interest in some situations? (Like in Hub3-Civ scenario I'm playing now).

If your cash (both Company and Player) is positive, you get paid interest on it. Presumably the money is in a bank earning a small amount of interest. If your cash is negative, it charges you interest. The game automatically makes "bridge loans" when you run out of cash, allowing you to operate in the red.
